I don't understand why they couldn't have packed that into a smaller box.

I would imagine it's less expensive for the company shipping things to limit the number of sizes of the boxes it uses. That way they can order many more of a particular size and cut down on the cost due to the volume of their order. They also reduce the number of types of boxes they stockpile reducing the number of wrong boxes picked for shipping and also reducing the time it takes to decide between the different sizes of boxes.

It might also be that they found out if they shipped things in boxes that were much too large for the items being shipped that the number of things damaged during shipping was reduced which further reduces their costs.

If the customer is paying for shipping the extra cost for the larger box would be paid for by their customer. If not they still may find the cost savings for the two possible reasons above might be enough to outweigh the added shipping costs.
