Well the notion of the Holy Spirit or for that matter spirit nature as related in the Bible, is certainly a most difficult seemingly impossible magic-like science issue to reconcile with as possible, along with the notion such spirit might be able to move about and even exist within us. All this has been explained away by those invoking other imaginary dimensions of reality however science educated are not likely to consider such ideas anything but nonsense. But people, do not lose faith over such.
Supposedly the Big Bang was 13.6 billion years ago, an immensely long time ago. However compared to the eternal past, that is but a moment. Also from that, the universe has expanded out to be maybe 90 billion light years across. But compared to infinite 3-dimensional XYZ space, that is but a speck. That notion that our universe is the only one that has ever existed over eternal time in infinite space, grates against my sense of logic. Eternity is an incomprehensible amount of time for physically possible things to happen.
If other universes exist, are they at quantum and atomic levels all like ours or not? It already appears in our universe mysterious dark matter exists that has some exotic character. That dark matter may not have been created at the Big Bang but rather already existed where the Big Bang occurred. The quantum Planck length is immensely smaller than the matter we have discovered as in leptons, quarks, and bosons. Considering smallness, every moment trillions of solar neutrinos from our sun and numbers from other stars pass right through our bodies and continue all the way through our planet Earth without interacting with all that on our macroscopic level seems impenetrably solid.
I will speculate that there may be force matter structures larger than Planck size possible though much smaller than the above 3 particle types that an Ultimate Intelligent Entity, UIE, might create as small machines that can operate within the dimensions of the incredible dihydrogen oxide molecules aka water and communicate via some force field process. If such independent special water molecules could be made to function as a unit, the Holy Spirit would be possible. One thing that Jesus talks about in verses with the Samaritan woman is special water that he gives where one will never again be thirsty.

Jesus answered, “Truly, truly, I say to you, unless one is born of water and the Spirit he cannot enter into the kingdom of God.
Jhn 4:13>14
Jesus answered and said to her, “Everyone who drinks of this water will thirst again;
but whoever drinks of the water that I will give him shall never thirst; but the water that I will give him will become in him a well of water springing up to eternal life.”
Exodus 40:34-38 relates God's presence above the Tabernacle:
Then the cloud (of possible special water vapor) covered the tent of meeting, and the glory of the Lord filled the Tabernacle ... And throughout all their journeys whenever the cloud was taken up from over the tabernacle, the sons of Israel would set out; but if the cloud was not taken up, then they did not set out until the day when it was taken up ... the cloud of the Lord was on the tabernacle by day, and there was fire in it by night...
